Excruciating knee pain MRI negative

Q: I'm 20 now but in Nov. of 09 I Had a blunt force trauma to the inner side of my left knee. I went to the hospital and they did x-rays, it was not broken. I had surgery for a tiny miniscule tear but the pain still continues and has actually worsened, there is constant aching on both sides of my thigh, it hurts under my knee cap when going up stairs, I can't sleep through the night or kneel and the pain can be excruciating at times. I recently had an MRI (with ink) that came back negative. My physical therapist has tried Graston technique on my thigh which has relieved some of the aching in my thigh. Also when they do deep tissue massage they find trigger points that have been hurting throughout the day which I pint out to them but unless they push deep it doesn't hurt when they do it feel like they are pushing on a tender bruise. What could be the cause of my pain if everything is coming back negative? Please, I am desperate for some relief.
